曰く、「-I とか -l とかのフラグは gauche-config で取れます。」との事。
昼休みが終わりそうな瞬間に試してみた。以下は MacBook で試した結果。

$ gauche-config -I
-I/opt/local/lib/gauche/0.8.13/include
$ gauche-config -L
-L/opt/local/lib/gauche/0.8.13/i686-apple-darwin9.6.1 -L/opt/local/lib 
$ gauche-config -l
-lgauche -lm  -lpthread
$

これは便利。

実装な部分で微妙にハマッてるんだよなぁ。
